Skylights are among the most commonly omitted items on a North Texas hail claim, and there are two reasons.
The first is timing. A hailstorm compromises a seal or damages the flashing and nothing visible happens. The next few rain events come straight down and the roof sheds them normally. Weeks later a storm drives rain at an angle, water is pushed up under a lapped edge that is no longer sound, and a stain appears on the ceiling. By then the roof claim may already be settled.
The second is access. Skylights are elevated, awkward to inspect properly, and easy to look at from a distance and call fine.

To replace a unit properly, the flashing has to come off and go back on, which means disturbing the shingles around it. So replacing a skylight on its own is a roofing job with a skylight in the middle of it. Replacing one during a roof replacement is a few extra minutes while the roof is already open.
The practical rule: if your roof is being replaced and your skylights are more than about fifteen years old, or showing any symptom above, replace them at the same time. Otherwise you will very likely pay somebody to open up a brand new roof within a few years, and a penetration disturbed after the fact is never quite as good as one installed as part of the original system.
Repair when the glazing is intact and the problem is the flashing or the surround. Re flashing a sound skylight into the roof properly fixes most skylight leaks.
Replace when the glazing is cracked, when the seal has failed and the unit is fogged, when the frame or curb has moved, when parts and matching glass are no longer available, or when you are having recurring leaks that have already been chased more than once.
One honest note on sealant. If somebody previously fixed your skylight leak with a tube of sealant over the flashing, that was a temporary measure whether or not it was described as one. Sealant is not a flashing system, it degrades under UV, and it hides the joint it covers. We remove it and look at what is underneath rather than adding another layer.
